use "D" after positioning on a recording to be deleted in the "Previously Recorded" list, and indeed the recording disappears from the list of available recordings. As Bill says the backend configuration directory is getting set to /etc/mythtv, which is probably set read-only during installation. Only the 2nd item in your list will affect EIT. mythfilldatabase is only for Schedules Direct & XML grabbers so there's no reason to run it. You can't disable the warning though: learn to ignore it. The debug logging may give extra clues but active scanning should be evident from a default log too. ...

You need to turn on debug logging, either "-v file --loglevel debug" or "-v file:debug", as Bill said. It's failing to download the data from SD. In practice, it's only strictly necessary to run mythtv-setup as the mythtv user when it needs to write to the $HOME directory. AFAIK that's only for 2 reasons; 1. It doesn't sound like a lirc issue. Are you talking about the EPG number keys jumping between channels (& the time-out), as in Live TV ?
